This issue (with zip) is only for files with the same &#039;fully qualified name&#039;.  That means that the issues arises if you jar up (from the &#039;src&#039; and &#039;extra-src&#039; directories, respectively):
top/src/com/foo/Main.java
top/extra-ssrc/com/foo/Main.java

But if you start from the &#039;top&#039; directoy, both Main.java files have different fully qualified names, so it&#039;s not an issue.

		<description>I think that there should be a &quot;overwrite&quot; option for this. In many cases, adding does not work, nor does preserving the first option. I had a similar problem to yours and now what I do is remove the previous incorrect file and add it again from a different source.</description>
